Expunge it from your mind. Whatever the (as yet unidentified) technical issue, Apple fixed it, and things are back to normal. So, if you're still running iOS 3.1.3 or older, you can go back to downloading apps directly on your iPhone.
I guess Apple's wasn't trying to strong-arm everyone into upgrading, after all.
