I still have yet to settle on a note-taking app I really enjoy. Currently, I swap between a few and combine projects in a cumbersome way. Pen for iPad ($0.99) looks to be an all-in-one app for writing and typing notes, as well as annotating PDFs.
As outlined in the app's release notes, Pen for iPad's features include:
Pen for iPad features an iBooks-style shelf for your "notebooks," which you can customize to your liking. Upon launching the app, you can immediately begin to take notes with colored pens, highlighters, or typed text. Importing photos to use in conjunction with typed text or handwritten notes is a great addition. Of course, all of the sharing options are there: share pages as images or PDF, the iOS "Open In..." feature, iTunes file sharing, and AirPrint. Pen for iPad is available for $0.99 in the App Store.
